Yes, this utility is only to get a report.
You need to use another utility if you want to delete duplicates.
You can run Remove duplicate messages utility without Report Duplicates.

Unfortunately, most Outlook features work only with default folders (Inbox, Contacts, Journals, etc.).
So, usually, PSTs are split by date. The Archive PST file is created and old items are moved there.

It looks like you have 'Show diagnostic information' option selected.
The utility report has only two columns without it.
Diagnostic information is needed to find out why items are not duplicates mostly.
And it is recommended to copy it (or save) to Microsoft Excel and analyze it there.
If you need to copy duplicates to another folder then you need to download and run another utility:
Removes duplicate messages
There is option an option called 'Move duplicates to folder'.
Please note that 'Delete duplicates permanently' options should not be selected.

Yes, the Mark Duplicates utility marks all duplicates and do not mark the original message.
There will be the original message somewhere in your folders after marked duplicates removal.

what type of duplicate items do you trying to mark?
If you are running Remove Duplicate Calendar Items then there is no Flag field shown under any of default views.
If you are assigning a category, please make sure that you have entered the exact category name in the option.
Select List view in the Calendar to see Categories.

Contacts are stored in contacts folders in PST files. Be default, there is Contacts folder in the root folder. But you can add any contacts folders as Address book. To do this, you need to open a contact folder properties (via right mouse click), point to Outlook Address Book tab and select 'Show this folder as Outlook Address Book' option. You can copy your old contacts folder from old PST to a new one using Outlook copy folder option or using our utilities: Merge Folders or Merge Storages.
Or you can search old PST for contact and add them to a contacts folder in the new PST using our utilities: Save Addresses from Contacts to Contact Folder and Save Addresses from Messages to Contact Folder.
Exchange has its own Address book which is stored on the server. You can download it using Load Address Book option on the Send/Receive menu or tab. Exactly position of this option depends on Outlook version and you can find it on the Internet.
Please also note that Outlook have different view modes, such as Mail and Contacts. You can also select Show All folders option. This can help you to locate a correct contacts folder when browsing through the old PST file. Or you can use 'Save Addresses from Contacts to Contact Folder' utility and select the root folder or the old PST file and the utility will find all contacts folder automatically.

This error means that you don't have a default storage set.
You need to go to Outlook Accounts/Data files management and set default data file.
Also it is possible that your profile was corrupt. Then you need to create a new account.

This is strange behavior of Windows with .eml files.
You can right click on the .eml file and select "open file location". The folder opens in a new window and then you will be able to right click on the same .eml file and there will be "delete" option.
You can also try to change 'Arrange by:' option to Folder.

Are you trying to delete .eml files from a hard drive?
What error do you get?
Please check that these files don't have Read Only attribute.
You can also try to close Outlook before deleting the files.
Do you have any AV software installed?

You can do it either way.
It is better to check it on a small folder first to understand how the program work and that it suit your needs.
After that you can run it on all folders.
Or you can run it folder by folder.
