Generally, Convert MBOX to EML Files utility just split mbox file. It doesn't change anything. How do you import your EML files? Do you import them to Outlook?

You can use Export Messages to MBOX File if your OST is connected to Outlook.
Unfortunately, we have no utilities to convert disconnected OST files to MBOX.

Each .mbox is a single folder.
The free version of "Export messages to MBOX" utility doesn't support an exporting of the folder structure. You can export folder by folder to get different .mbox files for each subfolder or use the Advanced version of the utility which will do it automatically.

You will get an mbox file with these messages if you stop the process.
You can try to run Folder Report utility on this PST to check the number of messages in different folders.

Subfolders are supported in the Advenced version of the utility only. You can convert all folders only folder by folder in a free version.

Attachments are deleted permanently.
Please note that you have to select a folder where utility will delete attchments.
You have selected the whole mailbox if it deleted attachment from the mailbox.
Also, you can use Advanced version which has additional options and filters.

OutlookFreeware.com utilities doesn't have integration with Outlook rules. The program doesn't change anything in Outlook files or libriries.
So, this is coincedence.

IMAP stores all messages on server and can re-download them. Probably the best way will be to create a new data file (PST), copy there all folders and then delete the OST file of IMAP mailbox. Outlook will re-create it after restart and re-download all messages from the server. Mailbox should become normal after that. But some messages could be only in the PST. You can remove duplicates in PSTa тв leave it as Archive.
Using the Advanced version of the utility you can run deduplicate utility across both stores and select IMAP store as High priority folder. Then it will mark/remove duplicates from PST and leave originals in the IMAP.

You can clear the category before first run also.
You can delete duplicates (not permanently), look at them in deleted items folder and then try to find the same item in the original folders using Outlook search for example.

The utility mark duplicates with "Duplicate" category. It doesn't mark original message with the category. But it doesn't remove it also. You can use Categorize Outlook items utility to remove the category before the another search.
